1. Rashi only wrote that statement according to the Rabanan who argue with Chananyah. Rashi himself (37b) rules in accordance with Chananyah, that it is permitted to place a pot of cooked food on top of the Tanur even when it is not Gerufah.

2. You are referring to Rashi on 37a, DH Gabah. Indeed, that is the source for the ruling of the CHAZON ISH who prohibits using the metal sheet that we use today. Those who permit it point out that our metal sheet is different, in that it is not normally used during the week to cover the flame, and thus it is a Shinuy, an alteration, from the normal manner of cooking, and therefore there is no fear that one might stoke the coals. (SHEMIRAS SHABBOS K'HILCHASAH, ch. 1, fn. 71)

2. You mean to say that if the heat is at its maximum temperature, then there is no fear that one might stoke the coals (or manipulate the heat to make it hotter in some other way). However, the Poskim write that the fear is not only that one might attempt to enlarge the flame, but that the flame might become weak and one then might try to fix the flame (similar to the fear that one might tilt his oil-lamp if he sees his flame start to flicker, on Daf 21a).

10. Rashi's intention is that the ashes in the shovel are forbidden to be handled only because they are Nolad . Rebbi Shimon permits Nolad to be handled.

11. RASHI in Beitzah (3b, DH li'Smoch Bah) says that the egg is erected lengthwise, standing on its sharp end. (This is a known phenomenon, that when equally dispersed levels of pressure are applied at both sharp ends of an egg, the egg can withstand the pressure. To try it out, take an egg (if you are nervous, take a hard-boiled one), and place it lengthwise in the palms of your hands, with your palms perpendicular to the egg, while you interlock the fingers of each hand together, and then move your palms inward, slowly exerting pressure on both ends of the egg. Let us know if you were able to crack the egg that way.)

The ME'IRI there, however, has a different reading of the Gemara. Instead of saying "place an egg under a bed to support it," the Gemara says "place an egg under a bowl (Chamitah) to support it."

12. The Tefilin Shel Yad were covered, as the Gemara in Menachos (37b) says, "It shall be for you a sign, and not for others." The Roman rulership did not decree against wearing Tefilin Shel Yad. They only forbid wearing the Tefilin Shel Rosh, because the Tefilin Shel Rosh declare the pride and glory of the Jewish people, as the Gemara (Berachos 6a) deduces from a verse.
