This is an excellent question. I am forced to offer this suggestion. When the Gemara explains that it means "Matanos Par Bifnim Lifnei Hagralah", it is in a case where the Ketores was already offered, since as you point out, Ketores is Avodas Pnim.
The Beraisa could have also mentioned that Hagralah is not Me'akev Ketores, but the Beraisa is describing the contrast of the Par vs. the Se'ir. Once we determined that Hagralah is not Me'akev, the same rule would apply if the Ketores was done before Hagralah.
