This is not really a question, just a confirmation that when R' Zeira said that a Pamut that was used on Shabbos is "LDivrei Hakol" assur, he meant only R' Meir and R' Yehuda, but R' Shimon (and his son, R' Eliezer) would still hold that it is mutur.

You are correct, at least according to Rashi's interpretation of this Gemara.
Tosfos (DH l'Divrei) finds Rashi's explanation hard to accept because of what bothered you; why does the Gemara say "all agree" if not all agree? Therefore, Tosfos explains that the Pamot (candelabra) of Rav Zeira is a large one, and it holds a large amount of oil. Even Rebbi Shimon agrees that such a lamp is Muktzah ("Kos Ka'arah v'Ashashis"), and the Gemara indeed means that all -- even Rebbi Shimon -- will agree that it is Muktzah!
