When Rabbi Yehuda ben Beteira says that the hint to the NISUCH HAMAYIM is in the letters mem yud and mem because they are extra letters in the pesukim. According to this reasoning there is also another extra letter. The letter yud in the word ve'niskehem is as well extra. How would Rabbi Yehuda ben Beteira use that letter?

According to Tosfos in Moed Katan (3b, DH "Nisuch ha'Mayim) that this is an Asmachta, the question falls off as the real source is a Halachah l'Moshe mi'Sinai. If one suggests that this explanation doesn't seem to fit well with our Gemara (see Gevuras Ari), it is possible that the answer is due to the grammatic necessity of having a Yud in the middle of a word once the Mem is added at the end. This would mean that the Yud is not extra, but rather is there due to the extra Mem. If the Yud was the extra letter, it would not warrant having an extra Mem, as the Pasuk could have merely said "u'Nisache'ha." Accordingly, it is possible that the Mem is really extra and not the Yud.
All the best,
