As far as I can see, the Mishnah on 93a does not relate at all to the issue of "Hayesah Lah She'as ha'Kosher." The Beraisa on 93a (a few lines before the latter Mishnah) cites a dispute between Rebbi Akiva and Rebbi Shimon on this question, but the Beraisa was not written by Rebbi so one cannot ask that he is contradicting himself on this matter. The Mishnah itself does not touch on the latter issue.
