why isn't our asher yatzar prayer one of their examples? or the other numerous double words through Chumash - is it only these selections where Chazal pointed out the two meanings to the doubled word?
Our shul's rav gave a wonderful speech about Avraham Avraham at the Akeida passage representing the potentional of Avraham's image in Shamayim, and his reality here in this world, being unified.
Does a double name fit the same trend as these doubled words?

There is a reason for every word in the torah (even every letter). There is obviously a reason for every doubled word. Our Gemara brings many examples. See Tosfos on Sota 24A for many others!
There is an opinion that the Torah speaks as people do -- the Toras Chaim explains that words are doubled for emphasis. Even this opinion uses the extra words to learn additional meanings as long as they don't change the simple explanation.
In Torah Temuma, Malbim, and Haksav V'hakabala you can find explanations of Chazal's ways of learning from the verses.
Rashi says Hash-m called Avraham twice to show his dearness to him.
