Today's daf uses this passuk to tell us in essence that both sides of a machloket are correct. Is this not utilizing the attribute of mercy? Why then is Elokim used instead of A-onai?

I'm not sure what the ruling you are referring to has to do with mercy. It is discussing what the Din is, and Din is connected with the Name Elokim. The Torah itself even refers to judges as 'Elohim'. Note also that when Hash-m gave the Torah (i.e. the Ten Commandments, the Torah writes that "Elokim spoke these words saying".
Having said that, you should know that the Name "Elokim" is not confined to Din/judgement. It has many other connotations, including Master, King and Eternal.
