Here, both the cloud and Kevod Hashem were in Beis Hashem. In the Mishkan, why was the cloud above?

Malbim (10): The Shechinah of the Mishkan was not fixed, therefore the Kavod was revealed without a 'garment', which shows that it was not in its place. In its place, a cloud and Arafel (darkness) surround it; so it descended at Matan Torah. The Kavod and cloud were separate.
