Rashi on the Mishnah DH Mi she'Beirach says the Berachah refers to the Shemoneh Esrei of Musaf, the Berachos that accompany the Teki'os. It's pretty clear from Rashi here DH Ele b'Chever as well that the Gemara is discussing Shemoneh Esrei.
