The Gemara discusses the machlokes between R. Shimeon and the Tana Kamma regarding the case of Maaser BeHeimah. The discussions and calculations all assume a twelve month year, but the Maaser BeHeima cycle could span 13 months in a Jewish leap year. Does anyone discuss this?

As a matter of fact the Gemara does discuss the ramifications this has on the argument between Rebbi Shimon and the Rabanan (see last Rashi on 21a, DH "Ika Beineihu," and Tzon Kodoshim on the Rashi).
