The Gemoro says (108b) that there are two versions of what Rebbi said (Trei Tanio Aliba DeRebbi). If Rebbi compiled all the Mishnayos, how could this be?

There is no explicit contradiction in the Mishnayos regarding Rebbi's opinion. The only question among the students was what was the logic behind Rebbi's opinion. Rashi (108b, DH "Trei Tanai") explains that they disagreed whether the reason Rebbi forbade combining the two Korbanos into one (in our Mishnah) was because of the inability to bring the Menachos properly, or Rebbi simply forbade switching the animals (which were Korbanos).
