I would think that the words "mayays l'ays m'ma'etes al yeday m'pkidah l'pkidah" mean that mayays l'ays is shortened by pkidah l'pkidah, and that the following words mean that pkidah l'pkidah is shortened by mayays l'ays. Rashi indicates the opposite. Can you provide any insight?

The Gemara on 5b explains these words like Rashi. If these words meant as you suggest, then the word would be "Nisma'etes" and not "Mema'etes."
Rashi explains that "Al Yedei" means "the Ko'ach of."
